When i use the firmware updater, the phone delete the old and install the new one, why dossent programs, games and so on get deleteed??

It's important for me to know if i get some "buggs" on the phone and need to install EVERYTHING all over again!
like-Now!, so how can i make it all "fresh"?
And would the menu have all the menu icons placed in line and order as when i first turned on the phone?
need this because i have to delete all "log-History in the hardware.!
